How to accept Credit Cards at my small business?

I want to begin accepting Credit Cards or Paypal from clients at my business. Paypal would be easy to set up I’m sure, but I wonder if anyone has insight as to if it is possible for me to set it up so I get miles or awards from the credit card company when people pay me with credit cards, just as I would get when I use my personal credit card? Or is this non existant?

For those of you small business owners that manually run customer credit cards what is the best way to securely store this information? The days of storing this on an excel spreadsheet are gone. Are there any applications that can encrypt this date?
Let me add some details since there is a little confusion. We run a business that bills the customer on a monthly subscription basis so this is why the card stays on file. So the main question is what is the most secure way to store this information electronically?
